It appears that the only way to reliably export Pepakura designs (.pdo) as 3D object files (.obj) is to use the Pepakura Designer program and do this with use the default File ► Export function accesible within software. It is extremely unlikely that any other program offers direct way to perform pdo to obj conversion.
